What's the best method of adding Piwik analytics code too footer.tpl so that is remains there after the next and subsequent upgrades.
If you're on Vanilla, create a new HTML widget and drag it to the Homepage Footer (home.tpl / footer), paste in your analytics code (script tags included) and hit save. Should work

It's specific to the homepage, I'll be adding site-wide widget areas before 0.4x hits (did you need this on all pages?)

Now that we have a widgets system, technically we could put all sorts of things in there. I'm thinking the Google Analytics plugin could be deprecated altogether.
True, but for something line Analytics code, the widget has to be global. Perhaps, there should be a footer widget, header widget, and any number of sidebar widgets.
That piwik looks promising! See any issues with running it side by side with google analytics? I use adwords and adsense integrated, so I dont want to lose that functionality.
